If you want to find some secrets on your own, the Secret Dossier really helps. It's in the bottom of the two underground tunnels unlocked by roughing up the enemy soldier in Area 19. Hit all the blue switches, ride the moving platform underneath the exit door all the way to the right, and swing onto the far right platform to claim your prize. Easier said than done, I'm sure. Now anytime you are near a secret, you will get the Secret Dossier logo near the top left corner of the screen.
Area 01: Continue to the right until you get to the second building. Take out any soldiers on the ground or on the first set of platforms above ground, then walk along the ground to the right. You will need to grapple and swing across to the right in such a way that you grab the far right edge of the ceiling above you with your arm fairly well outstretched. I found that I had to start a few steps back from the water in order to hit this right. This should give you enough momentum to grapple the light to the right of the water, and from there, it's just a few more simple grapples to get to the yashichi.
Alternate method by KingBroly:
Instead of taking the low road take the high road, clearing out the enemy by the door up top. Then try to grapple to as close to the right edge as possible then swing off, giving you a bit more time to react as you come to the first lamppost. You will be in the water for the final grapple, but you should hit it just in time.
Area 02: Enter the building and move to the right along the floor. Fall in the first pit and grapple the ceiling before falling to your death. Two swings should get you across the pit. Proceed right to the elevator, take it up one level, and go right for your yashichi.
Area 03: Once inside, fall past the series of soldiers. Once you reach the comm room, continue to the right, swinging from the ceiling, grab the section of the ceiling on the right, and pull yourself up. Continue up the two elevators and grab your yashichi.
Area 04: Swing past the spikes at the beginning of the level, then proceed up and go as far left as possible. You will run into a wall with a little crack at the top. Use either the bazooka or a grenade to take the wall down. Proceed to the left over the spikes. Pull yourself up through the differently-colored platforms in the ceiling, and continue to the right over a long series of spikes for your yashichi.
Area 05: Near the bottom of the tower is a building with a picture of a hardhat on it. Stand on top of this building, swing to the right, and time your arm so that you just grab the far right edge of the ceiling (just below the blue barrel). Hold right to launch yourself out to the right. If you're successful, you should land on top of the crate that prevented you from moving to the right. The yashichi is sitting on a platform.
Area 06: Move along the top of the level until you reach a series of lampposts. You will need to grab the first one to the right of center. Then pull yourself up, and while you're sliding off to the right, grab the next lamppost. Chances are, you grabbed it left of center. Pull yourself up, and while you're sliding off to the left, face right and grapple the lamp right of center. Pull yourself up, and while you're sliding off to the right, grab the last lamppost. Pull yourself up and grab the ledge to the left. Pull yourself up, walk left, and grab the yashichi.
Area 07: From the boss door, head right. There is a platform hanging over a whole lot of nothing. Drop off the right of it, grab it, and swing left in such a way that you don't land back on the platform. As you're falling, you will see an area carved out of the wall to the left. Grab the ceiling just as you pass it and swing left. From there, you can't miss it. If you miss the ceiling grab and wind up standing on the floor of this little passage, unfortunately, you will have to go back around. The ceiling is just barely too high to grab from the ground.
Area 08: From the door leading to the boss, ride the elevator up and take the top door. In the next room, cross over to the top-right platform, grab just to the right of the gap in the ceiling, and launch yourself to the left. At the peak of your jump, throw your arm upward. If done right, you'll just barely grab an offscreen platform the yashichi is resting on.
Area 09: Once you get inside, there will be a series of steps leading to a long drop. As you're falling, you'll notice a passage leading off to the left. In order to get in there, you'll have to grapple the ceiling. If you pass it up, it's too late. Call for extraction and try again. Once you get in, head to the left and fall down the next pit. You may notice a closed door. You'll come back to this later. Go right and use your arm on the bolted door to pass through. If you had not come this way first, you would not be able to go back to the door once you had opened it.
Progress through the level as usual. When you get to the series of conveyor belts, before even moving up them, go to the left. You will see a blue switch on your level, and another one on the next level up. There are actually blue switches on every level of the conveyor belts, and you will have to shoot them all. Move up one level, shoot the switch. Up another level, shoot the switch. Fortunately, once you've done this, you get a handy respawn point at the top switch. Now go all the way back through the level until you hit that closed door. It leads to a room with the yashichi inside.
Area 10: Proceed through the level past the platform that carries you across the spike pit. Drop down the shaft and kill the mini tanks roaming around. Go to the right. You'll see a low spike ceiling - you can't walk under it, and there aren't any slimes around to carry you through. Walk right up to the ceiling, turn left, duck, and switch to your shotgun. Keep ducking, and fire. The momentum will carry you backwards a little ways. Repeat until you are on the other end of the spikes. Yashichi's in plain sight.
Area 11: Work your way to the right and then up until you get to the comm room. Go left until you come to a crate blocking your way. Grapple the ceiling just above it and drop down on top of the crate. Grapple the ceiling to the left, and when you're just at the peak of your swing, grab the... uh... circular doohickey above you. (If you grabbed the left side of it, great. If you grabbed the right side of it, as you're sliding off to the right, try to grab the left side of it and pull yourself up.) Then when you're sliding off to the left, grab the second circular thing directly above you, then the third one to your right, then the ledge to the right. From here, it's just a long swing along the ceiling to the left to get your yashichi.
Area 12: Go down the elevator and enter the door to the left. Fight through the room to the left and go up the platforms. You'll notice the ceiling rises to the right. You'll have to swing and grapple your way to the top. It's not difficult enough to break down swing-by-swing... now that you know where it is, this shouldn't be much trouble.

Nice, gonna check these out right now. Was only able to find one of these secrets on my first playtrhoughs without any help. About the Secret Dossier, can I obtain it in any tunnel or do I have to run through both while hitting all the switches?
It's the tunnel at the bottom of the map. Don't remember the safe area numbers, but it runs from the one right of 06 to the one below 9. Hit all the switches (experiment with the bouncing laser and the bazooka), then ride the platform running under the exit door to the right. It's no walk in the park getting it, but it makes the rest of the secrets so much easier to find.
I'm having trouble with the one from Area 08. I know where I'm supposed to go, and I got the ones from areas 10-12 earlier, so I have 3. I thought I got it, extracted, but it still said I only had 3. I actually pulled myself up there (got stuck) so I don't know exactly where it is.
Area 6. It's the lampposts after defeating the 3rd Mad Bomber guy. It's pretty tricky. If you fall, you have to die to start the level over again (or be extracted, but with loading times, dying is quicker).
Still stuck on getting the Area 08 one and the one in Area 01. Area 01's is probably the hardest to get imo because you have to be pixel perfect basically. It sucks.

Yeah you can, I'm doing that right now.
Area 6's secret is located right before the com room, you have to climb the lightposts, always make sure that you pull yourself up on the same side as the next light your grabbing.
ok, so you're the guy. I still need help on Area 08. I'm not sure exactly where to aim. I have every other one, but for some reason I can't get that one.

Hahaha... this is only the second time I've ever been the first to compile information on something for a game, and last time I didn't multi-post it on different forums. It's nice to see people making sure credit is given where it's due. I edited the first post to clear my (other) name. Thanks for looking out for me, all the same.
The offscreen platform in Area 08 is in about the middle of the gap in the ceiling. I don't have too much advice for how exactly to make the jump... I did it in about 3-4 tries, so I didn't really have to agonize over exactly which part of the ceiling to grab to make it work. It's not that small of a platform, so maybe focus less on exactly where horizontally to grab and more on getting height and timing the claw to get up as high as possible.
Do I have to stay in the elevator room or do I go through the door?
Nevermind, got it. Oh, and I'm PO'd right now because the game RESET MY YOSICHI'S! >_< I was at 11, and it reset it. Now I'm back at 6. Although I got weapons upgrades in that time, it kept those and not my Yosichis. I'm so ticked off right now.

Oh, yeah, it's through the top door of the elevator room. So in the room that you're in after going through the door, cross over to the right platform, and try to swing up into the gap in the ceiling, then grapple straight up.
Instructions edited for clarity. Let me know if there's anything else I can clean up. I'm at work for another 7 hours or so, so I can't guarantee I'll remember everything, but when I get back home, I can run back through any areas necessary to explain things a little better.

The method in this guide is terrible and almost guaranteed to never work. There are actually two spots above that that you can grapple from that both make it easier.. To clarify, the door he's talking about is a red one with an enemy by it, not the actual door you go through.
Anyways the rest are still money, and Thanks for adding the above method right away.

11's like a more advanced version of 06. The first jump up to the lamppost was the hardest part to figure out... from there, it's just a series of clumsy slide-grapple-slide-grapple-slide-grapples until you get in the position you need to be in.
When you get to the part where the block is, go backwards and time it so your grappling hook catches a few squares before the block. This makes it easier to just push up with your hook.

Fuck it man, I tried just getting the first one. Hahaha, noooo way is this going to happen.
Edit: Well, the reason I wasn't even getting the first grapple is because I was using the fucking strategy from this guide. Horrible... horrible idea.
I actually went back and played the original (I have emulators), and found the easiest spot to get the most momentum from.
Like said, we're talking about the door that has the guard right in front of it, on the small concrete platform, not the large one at the top.
WELLLLL....
If you stand on the red platform underneath the concrete platform where that door is, and then drop off the edge, but immediatley press B, you'll latch on as your falling, extending your arm the whole length.
From there, it's just timing your grapple. You never have to worry about being out of reach, you will always be in reach if done correctly. I should probably post a video of me doing it. I'll get around to it eventually.

Is there another way to get that thing in level 6? Methods described in the guide and in the video just don't work.
Edit: oh my god. Approx. 10 minutes after I send this post, I've finally got it and I was all like "bigges relief in my life" etc.. Unfortunately and thanks to Fagcom.. err.. Capcom.. my progress wasn't saved instantly and as I quit with GUIDE + Y to the dash I lost the 9 yashichis I've already collected.. so I had to collect them all over again..
And I was like "Ah, whatever" and began doing it all over.. but then I remembered.. there was something with Level 6.. FFFFFFFFFFFFFFFUUUUUUUUUUUUUUU--

be advised there is a way to try again without dying......if you happen to fall below the lights go through the little hole in the ground and grapple underneath the ground on the left swing until you get under a purple connex and than there is a light; grapple the light swing left and grapple up......it puts you right by where you killed the 3rd crazy flying rv ufo guy and you can give it another go.
*note* it's not easy to do so you may just get pissed
