Web Punch Glitch?
I've beaten the game and I have two upgrade tokens and yet this upgrade won't become available... what should I do?

Nothing we can do about it, the game has a lot of issues. Restart the story or live with it (or continue to play it with the hope it unlocks one day).

Happened to me too. If this happens to you replay Oscorp Biological Labs. At the very start of the level take out the guys on the lower level. Then press the button in the room on the lower level. The upgrade unlocked for both Knomadic and myself after pressing the button. Not sure why it didn't work the first time.
