Why does my progress keep resetting?

Ok trying to upgrade all weapons, skill drops etc. Do I use chapter select? Do I start a new game to finish on casual and expert or just use chapter select and pick expert? I got all but one skill drop in the first mission finished the mission but it shows I only have one.
