If I pick some of the later ones, there are hordes of enemies that annoy the piss out of me. I just picked #2, and am having to go through a bunch of story bullshit before the Masyaf gate will open. Wtf man

I got all my flags right after the 3rd assassination. Also, I would do all side missions in a certain district, then collect flags for that district, then do the assassination. I think after the 3rd assassination is when everything is accessible. Don't quote me on that though.

I've already beaten the game twice. So that's Memory Block 3?

You need to have the catch-ledge ability that I believe comes after Memory Block 4 or 5. You need that ability to get the one in Kingdom.

You get Catch Ledge at the beginning of Memory Block 4. Don't have to beat it. I'm doing 4 right now, gotta assassinate the British dude, and I've gotten all the Kingdom ones already.

If you've beaten the game and are going back into the Animus to collect flags, I would pick #6 (the Assassination of Robert de Sable). Everything's available, and the dialogue between Altair and Al Mualim is just a little bit shorter than the dialogues of the two memory blocks prior. I would agree that the awareness of the guards is VERY annoying; however, I've found a technique that shortens many of these battles.
When you are surrounded by several guards, equip yourself with the hidden blade. Your window of opportunity to throw a counter is tightened up considerably, but the learning curve is short. Counter for a kill, and if you see any of the surviving guards shielding their eyes from the horror of what you've just done, walk towards them and the game will give you the Assassinate option. If any of the surviving guards are shouting, do the same. Sometimes you get to the guard, and they'll block your assassination attempt. However, when you use this method, and pull off several kills in a VERY short period of time, the violence and efficiency of your actions scares the guards off quickly. I've been attacked by 9 guards, killed 5 within approx. 40 seconds, and had the others run scared.
One other thing that's a great help when flag searching in higher memory blocks -- keep a good number of throwing knives. When you're told to leave the rooftops, just turn and kill. Good luck though!

Oh yeah.. I wasn't even thinking about how the towns would be "locked."
I was just doing it one district at a time so I guess I never even noticed.
