I've been coming across barriers in the game so I'm assuming that at some point I'll come back to these places and have to do something else there and that will break down the barriers. I also assume that there are some side quests to be done behind them as well. Am I right?

If you're referring to the blue cloudy barriers, then yes I believe you're correct. These are areas of cities that will open up as you progress through the game.

There should be later missions and things to find (flags etc) in the 'new' areas.

You can get past the first barrier when you join the pirate crew. Sorry for the spoiler.

They just block future districts much like the one's you'll be in at the moment, they'll come down eventually and you'll be allowed to traverse across all of the city not just a single district.

in the other words those are places that Demiscus's mind can not go because he's not upto that part of Altair's life. In words of the game. :)
