Is there a level select to use after beating the game to go back and mop up missed achievements? I don't want to read too much of the guide in my playthrough and get hit with spoilers.

There is no level select just new game + :(

no. Essentially just playthrough for fun, and then do a 2nd playthrough to mop those and do a 3rd for hardcore since the guide has spoilers -.-

There isn't autosave. Theres checkpoints. But yes you can make a lot of manual saves. I think theres 20+ save slots.
