Follow your guys through the facility. It's pretty straight forward at that point in the game

Yes, you need to accumulate chaos until another story mission unlocks. Doing almost anything in the game awards chaos, but if you prefer more structure probably the best thing is to do the stronghold missions and the faction missions. Getting locations, especially the larger military complexes, to 100% can also be fulfilling if you need some sense of purpose behind your actions.

It depends if you're going for 1000G or just the story arc. For the story, it's a matter of 10 to 20 hours of play.

For the 1000G. If you don't mind to play many hours and by many I mean at least 70 or 80 or maybe more, just go for 100% in every locations on the map. You will earn so much chaos that you will be able to do every faction and agency missions afterward, the only problem is you will find it very annoying. On the good side, you will get enough supplies to upgrade the weapons and vehicules you need or like, have enough cash not to worry about it.

well if this is truly a serious thread.... try using the back button to bring up the map.... the large colored triangles are faction missions and the main story are stronghold takeover missions and agency missions... which should show one at a time with a big red, blue, or yellow (depends on the faction) star around it for stronghold takeover missions and a big platinum (in the icon legend it looks like silver/platinum with black) star around it (larger than the triangles) for agency missions. Each faction mission also has it's own color for triangles... reapers red.. roaches blue, ular boys yellow... etc... fairly simple. If you zoom all the way out you will see their territories in the appropriate colors and whatever is "military territory" you'll see that as well. Also, some may not realize it but when you see a white circle with a green border around it it is for "Collects"... collectibles of some sort or another. Press the back button and press LT for the Icon Legend when you are on the map to see all of the Icon Legends for your Map (which is the same on your mini-map).

and enjoy the game.... explore, do chaos, try some of the fun achievements that require learning the mechanics of the game (parachute climbing, base jumping, invincible warrior, etc...) I did all of those achievements before my fourth mission.. and just about all of them before my third mission (first play through). I also was in the upper 100's of locations discovered before the fourth mission with a lot other than a few fly by's at 100% wasn't going for the achievement... just exploring then I'd see some crates and go in and wind up doing 100% although that's not required... it's good to get a feel of it your first play through because you may not feel like it in your next playthrough(s)... sometimes u discover unique locations... from hotels to casinos, ski resorts.. clubs, etc.. (so far Mile High Club is my fav just because it's a pretty bad ass style and a good way to restock on shotgun ammo from the bartenders and get a nice plane to zoom around exploring in that has really good control)... you'll notice a double blimp looking thing in the air in the south-east part of the map floating above the ocean with land reachable from there as well if u base jump off there, you can land a helicopter on it or fly by it to unlock it and extract there and parachute down onto it (to 100% that you will need to do some tricky maneuvers with the grappling hook... not that hard at all but it's a good learning lesson when going for the final item which shows up below the club area towards the back, middle of it if you count where the jet-plane is as the front).

Enjoy.

It's also good to do some large military compounds and try to remember what has what ammo and items if you are trying to conserve money. And don't upgrade things just to upgrade... you don't really need it, wait until the guns/vehicles you want are unlocked to upgrade them >>> smartest to start with what you use most and work from there.
