I'd check out Fallout 3 or Oblivion. There's really no reason for new game+ cause those games will keep you playing for hundreds of hours.

in gta 4 you could play out the story differently a bit, there are some missions in it and depending on which one you choose to do the outcome will vary

Marvel Ultimate Alliance is exactly the type of game you are looking for. Has an in depth upgrade system, plus, when you start a new game you have an option to carry over all your stats.

Prototype has both a good upgrade system, and a New Game+ system that carries over every upgrade you purchased in the previous playthrough.

Ouch @ bright red wall of text.
I'm not sure if you like this type of game, or if it has these features (haven't played it personally) but Tales of Vesperia might have a New Game+ type mode.
The only Tales game I've played was Tales of Symphonia, which i've spent hundreds of hours on, and it had a new game+ type mode. During the game every battle you encounter gives you Grade, and when you beat the game you can spend your Grade on upgrades for your next file.
^ Based on reading the thread, I'd go with Prototype.

Yes, Tales of Vesperia does have a new game+. You need it for some achievements, too.

Prototype has New Game+ and a very large upgrade system.
It also helps that it is quite a decent game.

Christ...kill it with fire. I'll be sendign you the bill for the surgery needed to remove the scarring from my retinas.
Oh, and buy Resident Evil 5 because then maybe they'll make a game that's less dissapointing next time if you give them your money..or, y'know not, but i live in hope.

I'd say go for Rainbow Six Vegas 2, good upgradeable weapons and armour, and when you start the campaign again you can use anything you've unlocked in previous playthroughs.
Oh, and was that block of red really necessary?! :p
